Ok so the timeline...
Originally it was merely a fan based hypothesis while Shigeru Miyamoto himself would often say that the games were all seperate from each other and in no way related outside of the obvious similarities. However with the release of Twilight Princess there is evidence that this is no longer true. This is my proposed order of the games... I welcome alternatives.
Firstly... Ocarina of Time on the N64. This is the only game which features Ganondorf the Man before he became in some aspect or other, Ganon the Pig-Sorcerer.
Secondly comes Majora's Mask on the N64 as this is publicised as a direct sequel and features Link still as a child.
Link grows up and has himself a family. However at some point, Ocarina Link realises that his strength alone is not enough to protect Hyrule. Therefore it is at this point he travels the seas in Link's Awakening. During his travels he dies in battle, though to what we don't know.
Some time later Link's line leads to Ordon Link of Twilight Princess. This I can tell because of the setting of The Master Sword. The stone you retrieve it from is indeed the same pedestal you got it in the temple of time in Ocarina of Time however the area is more green and overgrown.. and most importantly, outdoors. In fact the area looks a great deal like the same grove you find the master sword in A Link to the Past to which I ascertain that Twilight Princess is the past to which A Link to The Past refers.
After Twilight Princess, Link and 'The Group' form The Knights of Hyrule. This new group seal Ganondorf properly once again within the sacred/dark realm. Years later he finds a way to escape which leads to A Link to the Past. This Link is the descendant of Ordon Link and after the adventure he makes his wish that everything goes back to the way things were before. The King's no longer dead, everyone's happy and Ganon is no longer dead either.
Therefore he is able to work his way back out of the dark world again and so Link takes it upon himself to fix his mistake leading to once again a dead Ganon.
Now Ganon is dead Link is faced with the many adventures involving the bad guys out to resurrect Ganon. First come the Oracle Games (Seasons/Ages) which sees Link kill off Twinrova, presumably the last who know the ritual to resurrect Ganon without Link's ashes. Zelda shows up in these games so she's not under the curse yet.
Then comes The Adventure of Link. Zelda's cursed, Ganon's dead and all his minions are out to kill Link before he can get the Triforce of Wisdom and save Zelda. This is as far as the story has gotten on this line.
But what of Wind Waker and the new Phantom Hourglass? I heard an idea relating to these games that I think is ingenius. Back in Ocarina of Time, after Ganon is sealed away in the sacred realm Link is sent back in time to his childhood. It's at this point that time splits. The world that Link went back to led to the lineage stated above. The realm that Link left behind was from then on left without Link's heroic line and therefore left without a Hero of Time. The realm was drowned and this led to The Wind Waker and Phantom Hourglass.
SO.. final draft:
